Alright, so I got back around to testing this and I see my mistake about assuming the EH handled the occupants as well. If I disable damage on the crew then shooting the RPG does nothing.

I checked the crashlog it seems to be a common error.
You seem to be loading some outdated ACE compatible mod which breaks ACE.
Please try again with no mods loaded and see if that fixes it

After reassigning the skyfire turret control to the pilot, the AI gunner will use the anti tank missiles a lot more. It's just makes more sense that the pilot controls the skyfire as it has to aim the rockets.
