As stated b @EricR there has been an update yesterday. Should you encounter the issue again, please let us know.
loadouts were reset due to a wipe. You will need to use the newly added currency to unlock the weapons and create the loadouts again.

@necrous looking at the video's again, when you were trying to destroy the bunker, you missed first time as you fire the laser too late. The shot did not have enough time to adjust its trajectory.
@necrous Do you perhaps have a vanilla mission as well?

Using a Saitek controller, this configuration works fine for me
Try to assign both + and - Z axis inputs in the analogue thrust, you should be then able to use the thrust stick with its whole range
