Please check your FPS (in Fraps or some other program) while you are playing your mission. If it will be under 15, then it means your PC is not strong enough to manage this much units at the same time, so the reaction time of your shooting will be slower. If it will be over 15 then proceed by the steps below.

If so, try this:
Go to Options -> Controls -> Controller - here you must Enable your gamepad in Customizable controllers
Then go back to Controls and manually assign your gamepad to specific controls.

Did you try to zoom, or change your vision to thermal?
This is how Helicopters showcase was designed. Player shouldnt be able to get out off helicopter. Its not a bug.

Try to set your controls to defaults. If it wont help, try to delete your profile and create new.
