BattlEye in Arma 3 is currently not compatible with Proton. If anything you need to use the native Linux port.

This is caused by a corrupt Windows installation.
If you already tried all the solutions from the BE FAQ and nothing helped I can only suggest a Windows repair install or complete reinstall.
You might want to download some other anti-malware software then.
Anyway, if your system fails at that it might probably be best to perform a complete Windows reinstallation as your system is possibly broken beyond repair.
You have a specific type of adware/PUP on your system that's causing these issues.
Please download and install a malware scanner such as Malwarebytes Anti-Malware to be able to remove it.

Could you check if you have the following folder (with files in it) on your system: "C:\Windows\SysWOW64\mjcm"?

No, not at all.
I have thoroughly investigated this problem before. Something on your system (most likely some type of security software) interferes with BE's memory scanning and causes the whole game process to temporarily freeze as a result. It's important to note that this is not caused by a bug in BE. BE is designed to run alongside the actual game and should not decrease its performance in any noticeable way.
As a test you could try to disable any security software and if that doesn't help disable all startup programs and non-Microsoft services in "msconfig".
