I have tested the issue. It is caused by in-game physics and it occurs when the physics setting in the options is set below the maximum. We are looking in a way to fix it.
We have fixed the issue and it will be available in next dev. update.

Adjusted the APXS target range to cover only the assigned material.

I have tested this science task and it completed correctly within the target area. The size, position and instrument of science target was intended as it is. Problem was probably that you have tried to analyze stone instead soil.
In reality, APXS is suitable for analysis of soil too, we wanted to reflect that also in our game.

This is currently a problem with all physical objects, floating slightly above terrain.
Does the bug occurs when starting new campaign? This issue was probably caused by first patch.
Are you running the dev version or main build? The issue could be caused (and fixed) by script, which synchronize changes from patch with your savegame. If you are subscribed to dev build, your game gets patched daily.
Also why do you have 20 Environment systems on your rover? :)
Thank you for savegame! Yet, still I have been not able to reproduce this bug. We'll have to wait if more players will encounter this bug.
Apparently the main body of beagle is missing here. It is interesting how it could get lost, because is put there as a static object.

Well, this is common problem with all landers, unfortunately in this mission is it most obvious.
The landers have problems to land on slopes in general, with thrusters malfunctions, the situation gets even worse.
The solution could be the implementation of manual landing coming in next patch. Also the automatic landing should get some tweaking in future.
Fixed, thank you for savegame! Problem was I was testing this mission with Medium rover which has APXS on robo-arm
I have checked the mission, but I have not encountered this problem. Mission finished properly after performing major tasks.
There are two types of sand recumbent at the basin of Central crater. Most of the basin is covered by rocky sand with streaks of fine sand in between.
For completion of this APXS objective it is required to scan the rocky-sand, you can visually identify it by small rock pellets.
As for the photo targets goes, the ability to photograph certain rock formation depends on your landing location within the crater. However they are not crucial for your mission progress and wont affect your Major and Minor mission rewards.
It works like this - when you finish certain task it will trigger tech level increase by set amount of points (usually 1). Unfortunately there is no function which measures amount of task between tech levels in game.
You can see for yourself how it works if you try the in game editor or open scenarios in notepad.
Well, the tech level increase is tied to specific mission. I see no simple way how to visualize this in form of progress bar.
So this is not possible without reworking the tech system at all.
The texture repeating surely is quite noticeable here. We can repaint the layer textures to break the pattern a bit. I have discuss this with Dram, if include this in next patch. The terrain data consume a lot of space, increasing size of patch significantly.
