I have the same issue.

Windows 8.1
TrackIR
TM HOTAS Warthog Throttle & Stick

Upon entering the controls screen from the pause menu the TM devices are being lost. TrackIR is however always present.

I also disabled "Turn off usb devices" from the energy profile, but it didnt make a difference.
