I changed my controls for my keyboard/joystick and the presets now several times and everytime I restart they are gone.

Ditto. I just filed a bug for this, but was assuming the control settings were lost due to a crash. Bug #0002423
If the game crashes you MAY (not always) loose your latest settings adjustments.
On a clean exit it saves just fine.
I did customize my controls and a lot of other options and everything is still there since Day1

The possibility exists, I configured the joystick and did not perform a clean exit of the game, and the game later crashed/dumped.
Last night, I monitored the joystick settings after each crash/dump and didn't notice any erasing of the joystick settings. It is possible a few modifications I made just prior to a crash were lost last night, but I wasn't really monitoring those specific changes, and just focusing on the majority of the joystick settings.
Still, the game should probably call a sync/write function after each exit of the Control Settings menu. I speculate the changes are written only to memory, and not to file. Since we can't see the code to determine how they're handling the settings and reading/writing of files, we can only speculate. If we're correct, then I haven't seen code doing this since Windows 95. Most coders call read/write/sync file functions, before continuing.
Can this bug be closed? Seems the controls are being saved for me, without issues for the past month or so.
