Dex added a comment to T73283: Opening joystick config in game results in joystick disappearing as input option.
Fixed my issue with Joystick - Logitech Extreme 3D in Windows 7 64 bit. All my joystick settings were wiped out from the recent ARMA3 update. I just added them again, and it's all good now. Hope this works for you as well.
