Found a workaround. I thought I had tried this but I guess not. You can change these two options in Dayz.cfg.

Hello Rough Draft and thank you for the report.
This is an issue we are aware of and it has been scheduled for a fix.
Currently the workaround is to restart the game upon setting windowed mode up. After the restart it should be possible to resize the window.
