Since last update of arma 3 tools, you can upload pbo, keys and other files. It's a great improvement.
The fact is my new uploaded/downloaded @folder comes with a 36xxxxxxxx48_legacy.bin file. This file can be opened with a notepad or else if too large. At the end of the binarized lines, you can find the scripts in plain text!
No sure it's normal.

Hello,
the 'xxxlegacy.bin' file is in fact the PBO file that you published before using old Publisher. Steam client didn't removed the legacy file from your local download cache and the Launcher sees it as a part of item content. When the Steam client removes the file, then Launcher will remove it as well.
OK, I have no action on Steam client, only subscribe/unsubscribe, and descriptions.
Does that mean, the only way to delete this .bin definitely is to delete this mission, and upload a new one?
Steam client may remove the file itself after some time or after another update of the item.
Unsubscribing the item may also help, but it's more complicated:
- unsubscribe the item;
- close the Launcher, the Publisher and the Arma 3;
- wait for the Steam client to do an update of Arma 3 Workshop Content (0 bytes update should appear on Downloads page in the Steam client);
3a. if the update is not done, exit the Steam client and run it again, go to 3;
- at this point the Steam client should remove the files from it's local cache and you may subscribe the item again.
