Steps To Reproduce
Connect joystick to computer, play for a while, you should eventually notice that joystick will no longer work in the game after that happened go to options and you will see that joystick device disappeared.

My Joystick is Logitech Extreme 3D Pro
I have disabled all the power savings, for each individual USB port and the device itself (in HID section), this issue still persist!

The problem is in Windows 8. Disable power savings on USB ports in which you connect your joystick.

I did that, this is still the issue for me, and looks like for everybody who got Win 8 or Win 8.1

Actually re-asking Windows for the controllers every time you open the controls settings is "why" the controllers get lost. (No controllers are returned by Windows)
Will close this one as a duplicate of the "controller lost" issue.
