All of the equipment I'm able to salvage from main missions and patrols keep getting stolen when I start the next mission. This is especially important for the mission I eventually have to do at night when there are no NVGs available from the "Support" crate at the armoury.

Have you tried editing your loadout in the 'team' tab on each new briefing screen? I Stashed a sniper rifle in the ammo boxes when I went out on patrol, and I think it was then available in the inventory screen at next breifing!
