I noticed this on a private server yesterday. In game there only three players synchronized with the server to where they "joined the fight" but the server browser said that it was there was 42 out of 64 and people couldn't join, they would get the block connecting screen. Before the server was restarted there were about 12 AI (assuming these are synchronized players) standing in the main base spawn zone.

I've noticed something similar, when we were testing our own server, and couldn't connect to it, each time I tried to connect to it, and then got a timeout instantly, the number of player would go up.

The server browser has some generally broken listings
I saw that and think it's more server related. The best way I can further describe it is that the server creates the users' character in spawn. Before the user full syncs/connects with the server their connection gets dropped but the server still has them synced with the character in game. This leaves the character in a limbo state where it has a user assigned to it but the player isn't connected and the characters sit in the main spawn standing with the generic AI name. When the user tries to reconnect it seems like the server doesn't know what to do and the connection eventually gets dropped. I have also noticed that when a user connects for the first time (scenario wise) they can pick their faction , this could possibly be because the server hasn't created a character for them so it acts normally. I've only noticed this issue with users that have already joined during a scenario and have their faction created.
I could totally be wrong, just trying to give the devs a more detailed description of what could be happening.
