Additional Information
Every time I log into the game the first thing I have to do is change my control settings. I use "keymouse 1" and every time I log in the control layout is user1. After applying the settings and continuing everything works great until I exit the game and return.

Do the files in your C:\Users\*username*\Documents\DayZ have permissions to be written in to? And if you delete these files and then try to save the in game settings, does it still clear upon relogging?
