This is a correct behaviour. You cannot stack logs in hands (if it was possible, then it was a bug that got fixed in the stable update). The only situation when the logs are stackable is when they are attached to a fence or watchtower.

I use the fence/tower kits as an exploit to stack up to 4 logs, which then only occupy 1 slot ;-)
