For example, combining a 60 match box with a 40 match box to bring it at 100 matches leaves the 60 matches in the first box.

We have tested this thoroughly and unfortunately we were unable to reproduce the issue you have described. However, there have been some tweaks done, which most likely have fixed the issue.
Please retest this once the next patch hits Steam and report back to us in case the issue re-appears.
