Only when you have some of your settings on very low or low does this happen.

I remember someone saying that if you turned x setting up to something then the rain wouldn't go through roofs.. and it worked too.

Rain will clip through buildings when Shadows are Disabled, Very Low or Low. It should be fixed in the experimental build.

This has been reported previously - make sure to search before opening new issues.
