When I have a loose pile of SKS ammo in my inventory, lets say 15 rounds, and I then empty a full box of the same type of ammo (Calm Bear) it reduces the amount of ammo in my loose ammo pile to 0. The new pile of 20 SKS cartridges does go where the box used to be, but the old ammo pile is now 0. I have been able to reproduce this with Mosin ammo and with revolver ammo.

Steps To Reproduce
1 - have a loose pile of a type of ammo in your inventory
2 - have a full box of the same type of ammo in your inventory
3 - empty the box of ammo
4 - your old loose ammo pile should now be turned into a pile of 0 cartridges.
Additional Information
Note that I have only tried doing this when the ammo box and loose pile of ammo were in the same article of clothing in my inventory, usually my jacket or assault vest. It happens every time I do this.

This happened to me when I ejected the ammo from the SKS, it creates a loose pile of 0 SKS Rounds, losing those 10 rounds reloaded before on the gun.
