Aside from failing to maintain pages the text in books also frequently replaces various punctuation with question marks. One of the clearer examples of this pattern is Moby Dick, in which every comma is replaced by one. Friends have reported this happening with dashes and hyphens as well. Unfortunately, I imagine that is solely a function of your source text and not really something that can be remedied.
