When you have more then one canteen in your inventory you can drag them to separate slots in your hotbar, but you can only select and fill one of both canteens.

Steps To Reproduce
Get two canteens and try to fill them separately at a water pump.
Additional Information
The only way to fill two canteens in your inventory now is to drop the one that does fill on the ground nearby and fill the one left in your inventory.
