When I am in a jet and have the counter measure perk on. I noticed that when I am being shot at by an enemy plane against their 20mm and 30mm guns. My flares goes off continuously until it runs dry and then they hit me with their AA missiles. Seems like a lot of people have it figured out and use this glitch. Now I was under the impression counter measures are only against AA missiles. Are there any ways this can be fixed?

I know some people will say just turn it off the perk and manually use the flares but we all know this is ineffective against Anti-Air vehicles/ MANPAADers when they are close range.

Flares were invented to trick Heat Seeking Missiles so it doesn't make since for your flares to go off when gun fire is being used against you.
