Item come back after a restart.
It was just invisible.

Also applies when e.g. drinking water from canteen and switching to weapon (hotbar) while canteen still in hands. Canteen disappears but slots in inventory are "reserved" (cant be filled with other items). Canteen reappears when you relog. Seems to apply to pretty much every item used this way.
