For starters - my system:

Only found one example where someone had similar issue - user replaced SSD and reinstalled everything and it seems to be working. My SSD/PC is barely over a month old now, and replacing an SSD to play one game seems unreasonable. All other games and programs (including Arma 2) work fine and do not have any lag spikes.
The following troubleshooting steps did NOT resolve the issue:
- Verifying integrity of game cache on Steam
- Changing all graphic settings to low
- Optimizing SSD (other games on this SSD did not suffer performance hits or stuttering before or after optimizing)
- Update SSD firmware
- Using different Windows user profile to launch A3
- Reinstall graphics driver
- Reinstall Arma 3
- Reinstall Logitech gaming software
- running with and without mods
